N54 HPFP disaster

Hello all!
For a while I’ve been neglecting replacing my HPFP on my 2007 e90 335i mostly due to cost and time. I finally got around to doing it. I didn’t want to stress myself out by trying to cram my massive hands underneath the intake manifold so I bought the intake manifold gaskets so I could just take it off altogether.
In the process I removed the alternator cable and accidentally shorted it out against the body of the car. I didn’t think much of it. Eventually I get everything put back together and upon first start, it takes nearly 5 seconds of cranking before it turns over which i just figured was because of the pump not having any fuel. As soon as the car starts I am greeted with:
Very rough idle
Immediate check engine light
Transmission malfunction light (reduced acceleration)
The codes given were:
29D0: combustion misfires cylinder 4
29DC: cylinder injection cutout
29F2: fuel high pressure system, fuel pressure
29F3: fuel low pressure sensor, electric
2A17: dmtl System fault
2A94: crankshaft sensor, signal
2E68: knock sensor signal 1
2E8E: intelligent battery sensor, missing
30FF: turbocharger, charge air pressure too low
3100: boost pressure control deactivation

I tried clearing the codes and starting the car again with no luck
I reinstalled the old HPFP, no luck
I triple checked everything was plugged in, no luck

My real question is: has anyone encountered this before? Could I have possibly blown a fuse from shorting the alternator cable? What should I check?
