If you bring the car in with any flash on it and they hook it up to their diagnostic computer for any reason it will 100% flag your ECU as modified. This would void your drivetrain warranty, and yes, you could be in for a totally non-related problem like a faulty headlight and they would still flag your car.
If you just brought it in for an oil change or routine maintenance and it wasn't hooked up it would be fine, and if you flashed it back to stock before any warranty work you'd presumably also be fine...but it's still a risk regardless. There's no 100% guarantee that they wouldn't be able to detect that you've modified the DME. If you're not comfortable risking your warranty don't flash the car. Plain and simple.
