This old chestnut has been going round for a while it happens with the iphone as well but just ignore it you can connect just fine.
My 1 series coupe has the snap adapter fitted for a 3GS and up until I upgraded to OS4 it charged my iphone, not anymore. My dealer say's that Apple upgrade and then leave it to BMW to catch up with their idrive software but not to worry as they check my software every service and apply any updates.
Basically it's a know problem that they are working on but they need time as Apple are not very forthcoming with answers.
